This is just me and my personal preference, but:
Bottom bracket is insanely high for that cs length. I ran an ATF (11.7 bb) @ 13.5 cs, and it was too squirrelly for me. I'm a 13.75/11.75 guy myself though.

If you do any grinding at all, I would get the thicker (.049?) Swadged chainstays for mad dent resistance. Might have to go 7/8 to 3/4 for those though.

Any particular reason not to do the top tube gussett?

Other than that, seems legit.

I don't see the point , that doesn't seem to much different then allot of stock frames being put out latley , if your going to go custom the point is to have it different from frames you can buy already, and why wouldn't you put an integrated seat clamp on it

No, do a few different things if this is gonna be a TRUE custom frame.

Get some funky stuff going on, make it ride in an insteresting way. Top Tube gusset is ideal, i see no reason why not to, and get the thicker tubing in places necessary.

You might as well go laird with this thing anyways, if that's what you want, why spend the extra 100$??

Build it how you want it man. The only thing I would recommend is a top tube gusset. Other than that it will be a badass Fat Bald Man.

1.25" downtube would be shit.

.035" thick chainstays would be shit.

I don't think top tube gussets are necessary.

That high of a bottom bracket and that short of a rear end would be twitchy as fuck.
