So I just got my pilot v2 hub, and blue grease is coming out of the cone nuts from the bearings. Just a little after riding for 3 days. Is this just the bearings breaking in or something else?

Yes. They're packed with grease when new, as they bed in they force some of the grease out. Same principle as when you load your headset with grease and loads gets pushed out as you tighten it
